sequence mapping software questions

I'm just beginning to study the genome, having a
background mostly
in computers and networking. I have two questions
which must be in
a FAQ somewhere but my web searches are coming up
 dry.
 
 1. What text-based software is being used to
 lowercase the repeat
 sequences in the files available from the Human
 Genome Project?
 
 2. If such software is easily obtainable, wouldn't
 it make sense
 to pack the gene sequences using two bits per base?
 The resulting
 files could then be further compressed with zip or
 gzip, then the
 repeat sequences could be lowercased with the answer
 to (1) above.
