fingerprinting oligo's

Hello everyone,

I am interested in finding out what people are using for PCR
fingerprinting primers.  I have some references but need the 
"practical" viewpoint on what is a good method and some primer sequences
or suggestions for making primers.  I am using RAPDs already.

Also has anyone probes for or working on mobile genetic elements in
plants (anything would be helpful in this line!).
