I do not whether this is what you are looking for.
I had read about the following method for something else.
Here the ss unhybridized DNA is modified by a water soluble
compound to identify the presence of mismatch by subsequent
primer extension.
See if this will be of any use.
Ganguly and Prockop. Detection of single-base mutations by
reaction of DNA heteroduplexes with a water-soluble carbodiimide
followed by primer extension: application to products from the
PCR. Nucl Acid. res. 18:3933-3939.
