in vivo footprinting

Hy!

We are having some troubles in our in vivo footprinting using the
E. coli strain MC4100. We always get very high backgrounds using
either klenow or Taq Polymerase with PCR for the extension. No idea
where it comes from, but might be contaminating chromosomal DNA.
Does anybody know how to solve this? (Please!!)
Any other information on in vivo FP will be wellcome.
