One problem you may be having with geneclean is due to the size of your fragment (<1kb). They are finicky. For those, drop the pH of the TAE running buffer and gel to 6.0 by adding more GAA when you make it up. I got this tip directly from Bio101 people. I don't know if it's in the instructions, but for small stuff it makes a difference.
