Help: His6X proteins

I've created a construct that expresses a DNA-binding protein
with a polyhistidine (and factor Xa cleavage site) N-terminus.
It seems to express proteins that behave weirdly in electrophoretic 
mobility shift assays.  Have proteins of this nature been shown
to have altered DNA-binding properties (i.e. increases in 
non-specific affinity for DNA) due to the poly-his tag. 
How effective is cleavage with factor X? Thanks in advance for any
advice.
