You should remove most of the LM agarose by freezing the slice and then
spining out the debris. This gives only a small (four-fold) reduction in
ligation-transformation efficiency as compared to samples without any
agarose (as reported to me by Mike Coady <coady at ere.umontreal.ca>). Maniatis
describes a 100-fold reduction associated with ligation in melted agarose.
