Physical mapping - need alignment software

I am in search of some software to align restriction fragments.  I am 
about to do a large amount of physical mapping and am not excited about 
parsing through all of the fragments by hand.  Is there some software to 
figure out the best alignment of mapping data (Mac compatable is 
preferable)?
