I am not an expert with native gels but I thought that you may want
to look at the pH difference between the stacking and running gel.
It appears to me that the pH change is titrating the charges
on the proteins in such a way as to alter their mobilities in an
electrical field.  With SDS-PAGE you have a uniform - charge density
due to the SDS.  However native gels are dependent on the pI of the
protein (I would believe).

MY $0.02 WORTH!!
