Apa1 is sensitive to methylation of bases which overlap the restriction site. According to the Promega catalogue (pg 49) (not an employee) the dcm gene methylates the C5 residue in DNA sequences of the internal cytosine residue in sequences 5' CCTGG 3' and 5'CCAGG 3'... so check your sequences!
