Differential display shortcomings?

Hi,
   I am in the process of writing a grant proposal using differential 
display as a key technique, but I have no practical experience using it.  
I would appreciate it if anyone would share with me potential problems 
they have found with the technique.  I know all of the theory and have 
read the papers, but what have you found?  Thank you in advance for your
