Did you run a small aliquot on a test gel after you "gene cleaned" the fragment? I was having similar problems with this product, and when I finally ran a bit out to see what it looked like, it was very much degraded. So I switched to quiagen. I am not affiliated with either, I just can sympathize with the problem.
