I sell a program called the HybSimulator, which looks at all mismatches on
thermodynamic algorithms. It is PC based, and will access Genbank or other
databases, or will run on subset databases that we can also provide.
Reference on the theory is M. Mitsuhashi, "Tech Report: Part 1. Basic
Requirements for Designing Optimal Oligo....", J Clin Lab Analysis 10:277-284
(1996). There are more in the series on design philosophy for each
application, such as PCR QPCR, diagnostic probes, point-mutation dtetiion,
theraperutics, gene cloning, etc.
