Seq. alignment programs?

SeqPup should handle large sequences.  I test it w/ files of >10,000
bases and a few hundred sequences.  If you find problems with it
handling large sequences, please let me know details of what computer 
system, version of seqpup that you find such problems with, and if
possible test data that it shows a problem with.
