nuclear run-on for low abundant RNA

Dear netters,

I'm looking for methods of a nuclear run-on anaylsis for an RNA, which 
expresses a few % of total mRNA.  Do you know any good methods?  I
heard that (I've never tried run-ons yet) this experiment can be really
messy in terms of using a lot of 32P-UTP, which I want to avoid as much
as I can...  Your idea would be greatly appreciated.
