nuclear extracts/footprinting

I'm having problems with in vitro DNAseI footprinting -  it may be my 
nuclear extracts (prepared without dialysis at end of the protocol).  
Does anyone have a sure-fire way to prepare nuclear extracts for 
footprinting?  Any new improvements of the in vitro footprinting method 
in Current Protocols?
