I usually start my touchdown PCR about 5 degrees higher than the maximum
predicted annealing temp. For example, if you are using 63C now, try 68x3,
67x3, 66x3, 65x3, 64x3, 63x25.
You can also try throwing in DMSO to increase specificity. Up to 10% DMSO
won't inhibit Taq polymerase.
