Are you sure you don't have a frameshift mutation, perhaps somewhere
after your initiation codon but before the stop, thus keeping the
initiation and final codons intact?  Any insertional mutation (i.e. a
base pair (or three) thrown into your template) can cause this to
happen.  Are any of the resultant proteins mutated?  Many times
frameshifts form secondary structures to stabilize the protein being
transcribed.  And that's all I pretty much know about this.  :-)
