First, the predicted molecular weight is just that.  It correlates with
the molecular mobility of a protein but this is not absolute.  Based on
the amino acid composition, different proteins will exhibit "aberrant"
mobilities.  

For lipid modifications, most proteins actually run faster when modified
not less, so this seems unlikely.

For phosphorylation, you can treat with a phosphatase a see if the
mobility shifts.  Potato acid phosphatase from Sigma is an inexpensive
choice.
