Gibco Exon Trap System - pSPL3 vector & N blot backgrnd

Using this system, the final (secondary) PCR product contains a couple
of hundred bases of vector sequences along with the "trapped"
exon-sequence. This type of product was used as template for
random-primed radio-labeling (without first removing the flanking pSPL3
vector sequences) for use as a Northern blot probe.
Has anyone had a problem with the pSPL3 vector sequences themselves
picking up things on a Northern blot - thus confusing the results?
