questions about gel retardation

Dear netter:

I learned from a reference that I can analysis the result of gel retardation by 
staining the gel with EB. But after trying this method, I was surprised to find 
that EB can also stain the proteins.Is that always the case? I want to know if 
anyone there has met such problem and how you solved it. 

Any suggestion is greatly appreciated.
