CLONTECH PCR-select cDNA subtraction kit

Hi,
   We are using CLONTECH PCR-select cDNA subtraction kit to subtract
mouse adipocyte specific cDNA.  The kit is optimized to Perkin-Elmer
thermal cycler.  We use MJ Research PTC-150.   We changed the PCR
conditions according to the mannuals, cDNA were not amplified well. 
   Please tell me how I can solve this problem, if any person had the
same experiences.
