Check out the latest edition of BioTechniques vol. 22:92-94 No.1.
In their Internet On-Ramp section, it is all about databases.
They list
http://www.blocks.fhcrc.org/
and
http://www.biochem.ucl.ac.uk/bsm/dbbrowser/PRINTS/PRINTS.html
for protein motiff searches.
