Protein for DNAse footprinting

  Dear colleagues,

  I am interested in doing in vitro DNAse footprinting
assays, and I wonder whether it might be possible to use
whole cell extracts as a protein source instead of nuclear
extracts, since I have detected clear, specific binding by 
gel retardation assay using such extracts.

  Does anybody experience in this respect? Any opinion
will be welcome.
