Hello everybody:

I am trying to find a RNA binding protein through gel retardation. The RNA 
fragment is synthesized in vitro. I first cut the plasmid which has the DNA 
template to make sure that the synthesis will stop automatically and then using 
T3 RNA polymerase synthesize the RNA fragment.So the RNA I synthesized ought to 
have the same length or be shorter. But in fact, after running 5% native gel, I 
found two bands. The one running ahead is stronger than the one running behind 
it.

So anyone who knows what happened please give me a reply. Thank you!
