multiple sequence alignment software for MACs

I need a really smart alignment program that would be capable of aligning a
cDNA with a genomic sequences or handling alternative splicing. I haven't
come across any that can do this.

Sequencher and Geneworks certainly cant.

Any software or net sites that people recommend would be much appreciated
