There's one for free that's pretty decent, called "Plasmid Processor" 
that you can download off the Web.  Unfortunately, I no longer have the 
internet address, but you can probably find it in a search.  It was 
written by T. Kivirauma, P. Oikari, and J. Saarela as a research project 
at the University of Kuopio's Department of Biotechnology, in Finland.
