Hi

I think perhaps the problem you're having is because of the copy number of
your plasmid. If this is a derivative of RK2, shouldn't have more than 10
copies/cell and in constrast, plasmids derivatives from ColE1 and some of
our comercial vectors can reach more than 30 copies without problems 
If you're using the same concentration of Ap that could be a problem.
Of course you could also have problems due to the DNA you'r ecloning in
the vector which could cause plasmid instability and/or toxicity to the
cell.
