test on mutations

I'm working to design a test (in the first place a PCR test, later FISH)
to test our productionstrain on a routinely base, on mutations.
My questions are:

Is it possible to predict were the mutations will occur?
What is the best method to develop such a test?
Does anybody know some literature on this subject?
