RNA contamination in Southern Blot

Molecular Biologists,
I cut some mammalian genomic DNA with EcoR1 for a southern hybridisation.The 
gel revealed some RNA contamination.I tried to run off the RNA however 
didn't go to the a great extent.Would that affect the hybridisation a great 
deal.I have transferred it to a nylon membrane anyway,but am wondering if 
there is a point probing if the contaminant will interfere.Please reply 
ASAP.
