Can,t you use a  manifold?
Thats what I use to determine nucleotide binding to proteins.
You take NC filters, put the vacuum on, and apply your sample, after
that you wash, and the filter is nearly dry.
e.g., There are millipore manifolds which take 12 filters at the same
time. I manage to handle up to 60 samples like that.
