Uhmm what about doing and Eckhardt type gel and southern blot. In this gel
you'll see just the plasmid (the chromosome will be broken and will
appear just like a "smear" in the bottom part of the gel). We use this
technique for Rhizobium's plasmid analysis and it works pretty well.
