Clone library reproducibility

If you make two clone libraries with the same method (same vector, etc)
with the same target DNA (or mRNA for a cDNA library), will you get the
"same" library?
We used two different DNA isolation methods to make two libraries of 16S
rRNA genes from one environmental sample. The libraries differ in some
important aspects. How much of the difference is due to uncontrolled
variability in making libraries? We could repeat the experiment and
make two libraries with the same DNA isolation method, but that would be
a lot of work.
