Hi:

At our lab we use VectorNTI, which can do at least what you mentioned, plus
a good deal more. It has all the features you can dream of, but is quite
expensive.

The only downside I have found so far is the sequence assembly thing, which
takes a LOT of work and switching back and forth between different parts of
the program when you compare against i.e. a GeneBank sequence. Right now I
have been sitting whole day aligning and assembling ABI-sequences for 4
fusion proteins.
