calcium free footprinting

Dear all:
I have a calcium binding protein which shows a band shift with appropriate
dsDNA. I
wanted to get the specific binding sequence for this protein. The thing is,
since it is a
calcium binding protein even nM concentration of calcium alters the structure
as seen by
the CD analysis. I tried to use the DNaseI for footprinting, unfortunately,
all the
DNase were active only in the presence of calcium ions. Is there any other
method I
could try to get the binding sequence. Any help would be appreciated.
