The column based techniques have a maximum binding capacity, and so if you
load too much, you'll lose a lot of material. Also, the columns can block,
and rRNA might be a bit overrepresented in your sample due to its greater
stability compared to mRNA.
I have used both Qiagens RNeasy, the "old" RNAzol and TRIzol, and I
personally prefer the Trizol/RNAzol method due to its greater flexibility.
