We always use supercoiled plasmid for both transient and stable
transfections. They transfect better than linearized plasmids, and are
not that rapidly degraded in the cell.
In creating stable cell lines, you have a higher risk that the insert
encoding your protein is destroyed (as the plasmids opens up at random
points when integrating). However, as you have to select for protein
expressing cells anyway (not just for antibiotic resistance!), this is
not a major drawback in most applications.
