Hello,

What you are stating is correct, Therte is a bit of a duality in using
tagged primers. My approach has always been to start of with the annealing
temperature calculated without the tags and optimize it upwards for higher
yield if it doesn't work.

Checking for secundary structure and palindromes is something you should
always do when designing primers, presence of self compatibility regions
will kill your PCR
