You should be able to invert the labels providing you still have a FRET.
It is no good putting a 5' label on the first probe and a 3' on the
second, looking left to right.
It should make no difference whether the 3' dye is FAM or LC providing
the 5' is LC or FAM.
FAM/Cy5 or FAM/Cy5.5 work well.
