I used Modeller 8v1

The models can be viewed by any program that reads the PDB format, such as
Chimera , Rasmol , SwissPdbViewer etc
This is a command line program free for academic use
It works very beautifully
If your problem is not too big than you can use their webinterface
There is also a commercial version with a windows GUI
