Aceton-precipitation, alternatively methanol or phenol. Trichloroacetic
and sulphosalicylic acid. You'l probably have to use several methods as
your mysterious substance could be precipitated/inactivated. 

Alternatively, use ultrafiltration or dialysis to separate small
molecules and check for activity.
