I think that Dr. Buxbaum is absolutely right. Analytical Ultracentrifugation is definitely the method of choice: you can prove assoziation, get Kds, stoichiometries, even shapes ;-)
You wrote that you have solved a structure; X-ray, right? Problem: solid crystal; what you try now is interactions in solution... You should also think about Static Light Scattering; often, SLS and AUC are used in parallel because they show similar things by different methods.
