bacterial hybridization group

I have a collection (300+) of bacterial strains and would like to
determine their hybridization groups. I'm a little bewildered by the
diverse range of methods that have been used for this.
Can anyone point me to a favoured protocol?. I have
some experience with hybridization of probes to DNA immobilised on a
nylon membrane using a dot-blotter, but this doesn't seem to be a popular
method for HG. I would be grateful if anyone would share their thoughts
as to why this might be.
