rflp DATA for phylogenetic analysis?

We have been using RFLP data to obtain similarity scores between
bacterial species and strains. Essentially we code the strains as
+/- a single band in binary and use the program ELBAMAP (G.J. King) to input thi
s data and output
a similartity matrix. Is there any program that can take this
similarity matrix (as a DOS file) and use in to derive phylogenies
(eg. PHYLIP).
