DNA substitutions saturated?

  One detects substitutions by aligning (at least) two sequences. When
comparing alignments of retroviral sequences, I found quantal (all-or-none)
changes in substitutions in certain regions, as a function of the weighting
given to deletions (gap cost; JME 41:1022-1037). Perhaps this is relevent to
this discussion.
