I also met this issue in mine research. The different nucleotide substitution rate between D-loop and Cytb gene may result in the inconsistent topology.

I would appreciate any information on this question -
Is anyone aware of cases where D-loop and Cytb sequences obtained
from the SAME animals give inconsistent phylogenies?
