My first guess is that your tomatoes are suffering from "Blossom-End Rot",
a disorder caused by calcium deficiency and drought.  

Also, a number of fungi and bacteria will cause fruit rot:  Alternaria alternata
is one such fungus.  These fungi will often enter the fruit through injuries or 
natural openings and usually require free water on the fruit surface.
