Why don't you try sonicating to excess to break up the chromosomal DNA?
Alternatively, you could pass the extract several times through a 24
gauge needle. Shearing the DNA should give a considerable decrease in
viscosity.
Strangely enough, boiling _does_ seem to help, in my hands too...
