Still filtering at least all the buffers and working more or less (beter
more :)) aseptically (in the hood - not in chemical, but the bacteriological
one!) would be the best solution. However, you have to be sure that your
protein stocks are not contaminated themselves, and if they are it's better
to acetone or ammonium sulphate (or else) precipitate the protein, and
resuspend in a filter-sterilized buffer. That's what I would do.
