Let's see if I can clear this up for Don.

The ABI makes two files, sample1 and sample1.seq . The file sample1 is the
"trace file" and is a binary file type. The file sample1.seq is the ABI
interperted sequence as an ASCII file type in whatever format you choose from
the ABI program. ABI, GCG, or Staden. If you use TED and edit the file sample1,
then you might save the output sequence file as sample1.scf, an ASCII file in
scf format.

TED only cares about the "trace file" but XBAP wants both the "trace file" and
ASCII file. However, because XBAP only asks for one file name, XBAP assumes
that both the "trace" and the ASCII file have the same 1st name. So when you
use these programs, give the name of the "trace file" as input. The scf format
file that you saved in TED after editing, MUST have the same 1st name as the
"trace file" or XBAP will not be able to find it. Thus, if the trace file is
named 'sample1' DO NOT save the scf edits to a file named 'mysample1.scf'
because TED and XBAP will not be able to find the trace file corresponding to
the first name, i.e. no file called just 'mysample1' exists.

The key point is:
DO NOT USE A DIFFERENT FIRST NAME for a "trace" file and an ASCII file
and expect any program to be able to figure it out which ASCII file goes with
which binary file.

Hope this helps.
